Products resolve at /products/handle and nested under a collection, and filters add near-identical parameter URLs. Shopify canonicalises to the short path, so the fix is link discipline: grids, related blocks and sitemaps pointing at one version. The nested path cannot be removed, only starved of links.

A few do one job well: bulk metadata edits, redirects, schema where the theme has none. None can decide your collection structure or earn a link. The cost is speed: each loads its own script sitewide. Template-level jobs belong in the theme.
